I haven't tried most of those plugins but here are two things you can try.
First try putting the border plugin at the very top of your list of plugins. You do that by going to the list of plugins and dragging the border plugin's arrow.
Next is go through all of your plugins, except the border plugin, and click on the edit button for each one and unchecked the Rainbow theme's box if it isn't already unchecked. So the only plugin the Rainbow theme is using is the border plugin. If this solves the problem then you'll need to go through each plugin one at a time and click the edit button and now check the Rainbow theme's box. So one plugin at a time check to see if the issue returns.
If neither of those work I can add all of those plugins to my test forum and see if I can recreate your issue.

Tested all plugins and none seem to make a difference to the bar Nor did moving the border plugin. :\

You know I just Googled Chrome adding extra scrollbar and there seemed to be quite a few mentions of it happening. Maybe check those out to see if any of them offer a fix to your problem? Maybe it doesn't have anything to do with the theme or plugin.

I don't want to offer anyone's services Chelonian but the member on the forum named Shorty is a wiz when it comes to plugins and such. He might be able to offer his opinion as to why it's happening.

Glad you got it fixed. You know I don't remember changing that in the theme. Also one of the websites in the Google search I mentioned to you said the same thing.

I just checked a default theme and it's set to hidden so I didn't change this in my themes.

This theme is now available with menu buttons that replace the navigation bar. I've also tweaked the colors throughout the theme.
The newest version is not yet available but I will be adding its link to the download list as well as the library sometime later today or tomorrow.
You can however preview this theme with the buttons right away on 2TandGFX.
